After losing his arm and leg in an alchemical ritual that went wrong and trapped his brother's soul in a suit of armor, Edward Elric searchs for the legendary Philosopher's Stone in the hopes its powers can restore them both.

Gluttony and Lust risk everything to kill Barry the Chopper, who is in Colonel Mustard's custody, before he can spill what he knows about the Philsopher's Stone conspiracy and Colonel Mustard is forced to sacrifice everything in an attempt to stop Lust.

Ed returns to Resembool and is reunited with his father for the first time in many years, and as they deal with their conflicted emotions, Ed and Al discover an important fact about the trasmutation ritual they attempted years earlier that may change their destiny forever.

Ed, Al, and Winry return to Central Command to learn that Lt. Colonel Maes Hughes has been murdered, supposedly by Second Lt. Maria Ross; and the living suit of armor bearing the soul of serial killer "Barry the Chopper" breaks out of military custody and goes on a rampage, forcing the mysterious Homunculi to come out of hiding and deal with the mess.

Edward Elric, having lost his arm and leg in a botched alchemical ritual that left his brother Alphonse a soul in a suit of armor, continues his quest for the Philosopher's Stone which will restore their bodies, but the mission is jeopardized when Elric and Prince Lin of Xing are swallowed by the homunculus Gluttony.

Winry, Ed, and Alphonse go south in Search of Izumi Curtis, the master alchemist; however, an encounter with a pickpocket in the town of Rush Valley heads them down a different path.

In these adventures, the Day of Reckoning arrives and war erupts. The Elric family and their allies battle the Homunculi and the corrupted military. Meanwhile, Mustang uncovers the truth about Hughes' death.

The Elric brothers pass up the chance to enter the open portal and get their bodies back after learning the homunculi's ultimate plan to turn all of Amestris into an alchemical bloodbath on the "Day of Reckoning." To build opposition to the homunculi-corrupted military, Al asks his father for information about the homunculi's origins while Ed joins forces with a familiar homunculi whose conscience is bothering him.
