Lan and MegaMan must defend DenTech City against Bass, a juvenile delinquent who can mimic any foe's power and who is responsible for putting Lan and MegaMan on the top of DenTech City's most wanted list.

MegaMan's fiercest enemy, Bass, is back and stronger than ever. He has fused with CyberBeast Grave to become DenTech City's worst nightmare. To save the day, MegaMan must fuse with ProtoMan using the Soul Union program. Together, they may have a chance of defeating their archenemy.

Megaman and Lan Hikari go deeper into the UnderNet and meet PharoahMan from a ancient civilization, who has four warriors that are each as powerful as MegaMan, but MegaMan is determined to defeat them and become the strongest NetNavi in DenTech City.

The Dark Forces make a bid to destroy DenTech City, and Megaman suddenly appears.

MegaMan tries to use his new ability to "beast out" against Gregar in the Net and in the real world.
